On your thermostat, you have the option to set the fan to on or to auto.
If the fan is set to auto, the blower fan of your system will only come on when your system is running.
If the fan is set to on, the blower fan will constantly stay on and running.
It is completely up to you which setting you prefer. There is no one way that is better than the other. If your fan is set to on, air is constantly moving and being filtered through out your home. This can help keep your home more comfortable, but then more energy is being used.
